アップデート後、iPodの音楽データが消えた場合は以下を参照。私の3GSでも発生しました。iTunesに接続して、「同期」ボタンクリックで直ります。

iOS 4.2にアップデートして音楽データが認識されなくなった人、簡単な対処方法がありますよ
